Just stop Apache + cron, copy the files, start Apache + cron again and you'd be good.

Could someone give a more detailed explanation of the upgrade process for idiots. I'm actually going from beta 2 to beta 4.
I tried stopping otrs, httpd, mysqld, crond and then copying the extracted otrs-3.0.0-beta4.tar.gz over the top of my existing installation. After restarting the services I get a messed up otrs login page and it complains that my browser is too old.
