i think you made it right with the permissions.
We've got also such an szenario.
But you will have to take a look to your config of OTRS:

Frontend::Agent::Ticket::ViewQueue
There is a option called
Is this option in your Config turned to
Yes ?
At the beginning this option is turned to
No.
If it is turned to
No the agents only see queues, where they have write-permissions.
After the Option is set to
Yes you will see all queues where you have read-permissions.
