Is it possible to change the html of the notification mail?
I have my own html template that I want to use.

You can export the Admin Notifications and then edit them and then import the edited version.
In the Agent UI click Admin > Ticket Notifications, then select a notification that closely matches what you want to edit.
You could dig around and edit the code from outside the system but you would have to remember that doing it that way then and update would overwrite it and you would have to update again.

With this you can only edit the content of what goes inside the template, but the grey and yellow bar on top of it can't be changed by this method.
I would like to change the text and the colors if possible.
Maybe the attached file better explains things.
Is there a way to change this?
It doesn't matter if this reverts back after an update.

Sorry for late response. Don't know if you figured this out.
The bar and subject test would be controlled by a Theme. By default you have the standard orange and the "Ivory" theme that is a blue color.
You would have to learn how to build a new theme or search for themes that others have built and apply that to your system.
