Ok, I've got a fix for it. The error seems to be caused by the fact that modules are updated after running the upgrade process. You need to modify the URL you are using so that it takes you to admin interface package manager, eg.: https://otrs.yourdomain.com/otrs/index.pl?Action=AdminPackageManager ...
