Good day,
I would like to find out how, if possible, to restore deleted /opt/otrs directory? What are the steps to take to restore it if the database is still intact?

Get the directory from you backup. If there is no backup of this directory you have probably lost most of settings (SysConfig, CustomerUser, Authentication, etc.)

I have some configuration files say sysconfig, but we had KIX2OTRS, CMDB, General Catalog installed, so most of the data should still be in the database right? for example CMDB data?

This depends. Packages, CIs, tickets are stored in the database, attachments can be in the database or filesystem (/opt/otrs/var/article/ by default). Even the ticket (/opt/otrs/var/log/TicketCounter.log)
